Checking account Making/receiving payments, sending money Missouri

I was trying to pay my student loan with Navients automated system. It would not let me pay what I wanted to pay it put in $1000.00 payment to come out of my account. Is it legal for them to put the amount in for you automatically??? What can I do??? Who can I complain to about their tactics.
